There are certainly some security concerns related to using services like Skype on an enterprise network. Specifically, Skype does not publish the details of its security controls, and some traffic may take place in an unencrypted fashion. Therefore, I would not recommend using the technology for confidential information. For more details on the security risks inherent in systems like Skype, you may wish to read my tip: Skype: Its dangers and how to protect against them.

That said, I think it's highly unlikely that Skype usage would "wreak havoc" on your network. I've yet to encounter a case where Skype usage caused serious bandwidth or security concerns on a production network.
